You're approaching this from a point of view that Anakin doesn't share. The Sith view cooperation and partnership from a "what have you done for me lately" standpoint. The immediate uses that Anakin has for Palpatine outweigh anything that happened to Qui-Gon in the past -- or even to himself (it was a Sith lord that cut off his arm, remember). In the back of his mind he's already thinking about killing Palpatine once he has what he wants.
You really can't dissect this with logic. Once Anakin started giving into the dark side, it was like he was on a drug that he couldn't kick. Addicts might well agree that, logically, addiction is bad. It doesn't mean they stop.
